Problem with the ezroot operator

I have been using the ezurl operator up to now on my site and it gives me URLs that look like:
http://www.mysite.com/index.php/content/view/full/20

These URLs work perfectly.

I now want to neaten up the URLs a bit and get rid of the index.php bit.
The documentation says that all I need to do to achieve this is replace the ezurl operators in my templates with ezroot operators.

I did this and the URLs were fixed. THe problem is that they don't work anymore. Whenever I try to follow one of these pages I just end up back on my root page.

I am using ez3.2.
Virtual hosting on Linux
.htaccess rewrite rules are exacty the same as supplied in the htacess_root file that ships with ez3.2

Can anyone help out with a few suggestions here?
