I have my eZ installed into www.mydomain.com/ez/. Now I'd like to change it to www.mydomain.com/intranet/. I tried renaming the directory by FTP but then I couldn't log in because the login page reference the old directory. Where do I change the installation path variable in eZ?

I think you have to change your siteaccess name in override/site.ini.append.php to the new name.

It's unclear, but if you can't see the site at all, then your apache/lighttpd configuration file is pointing to the wrong directory.
