In the standard configuration of 3.6 the following custom tags are already entered:

[CustomTagSettings]
AvailableCustomTags[]
AvailableCustomTags[]=factbox
AvailableCustomTags[]=quote
AvailableCustomTags[]=strike
AvailableCustomTags[]=sub
AvailableCustomTags[]=sup
IsInline[strike]=true
IsInline[sub]=true
IsInline[sup]=true

But none of them gets accepted in XML fields. Neither do any I added myself...

Does this happen when you have made your own append-file or have you entered new tags in the standard configuration file ?

I've experienced the same problem, but I don't remember if it was in version 3.6

I think it might have been that I put the templates at the wrong place...
