When new site is created and if i open the admin part of new site in Design\|templates menu there are all the template files. If i remove these files then main site from where this new site is created is not running.

When you go in the admin part design/templates, what that you see are default system templates, and please don't delete or modify them! What do you mean by saying multiple site? Do you have create multiple site access? When you go in the admin part design/templates, what that you see are default system templates, and please don't delete or modify them! You have to create a template override if you want personalize a template. Take a look here:
